Mess up in what way? It should just replace your first hotbar like other vehicles and mounts do.

It's called the Pet Hotbar. Check HUD Layout and place it where you need it. Unless you play on gamepad then it should just overwrite your main bar.
Check Hotbar Settings-Display under Character Config, there are some options you might have to change. Like checking "Automatically replace hotbar 1 with pet hotbar"

it overwrites my bar 1, doesnt use the same keybinds, and then also doesnt go away after im out of the mech. its rather messed up

Never encountered the issue but just in case, try to go in the UI settings when mounting a mount with special actions or something like that, it should be similar and you should be able to tweak it.
