The time period is around the Dragonsong quest ending when the series of long cutscenes played.

When Estinien finally ended his quest, a cutscene played, where they said a phrase that I didn't understand well. Estinien was seen with a bouquet of flowers and his weapon but not his armor, walking away, and they said something about Azure Dragoons when Ser Aymeric was riding a dragon back.
So, did the Azure Dragoon legacy ended with Estinien or did Aymeric become the new one? And if not, who's the new Azure Dragoon?
Maybe I just misunderstood tho, and there's no new Azure Dragoon.

Azure Dragoon isn't actually 'the one strongest Dragoon' or 'the leader of the Dragoons', it's just a title for a Dragoon with a particular role in protecting the Eye of Nidhogg that they get power from; it's certainly a very important role only given to trusted people, but they aren't King Dragoon. If you're playing through Dragoon's jbo questline, then you're an Azure Dragoon by the time Heavensward rolls around. There's likely been more than one Azure Dragoon at once multiple times in the game world's history. Aymeric's never been one, but is seen as having a figuratively similar role for at least a while.

I'm not 100% on where in the story you are, but as of about the end of patch 3.3, the situation is:

There's no Azure Dragoons anymore, not because they haven't appointed one, but because the job no longer needs to exist as it has for the past thousand years; with no Eye of Nidhogg to guard, what's the point of appointing someone to the job whose entire description is 'protect the Eye of Nidhogg'?

Point recognized on the Alberic line; I forgot about that, mostly because I mentally shorthand the ARR DRG storyline as 'Heavensward but made over a weekend on a low budget'.

Yeah, I don't think it's necessarily 'the Azure Dragoon is the head of the order' and more 'the Azure Dragoon is currently the head of the order, and is usually pretty well-regarded'. Not always the leader, but often the leader, and always respected. Heustienne ain't an Azure Dragoon (although granted, that's partly because of that point I put in spoiler tags).

It's worth noting that at the time of the game, the Order of the Dragoon is very small as far as it usually is historically; its number is never huge, but it's usually much higher than the 'like, six' that it's currently at. So we can't take its current state as indicative of how it always is, and when an organization compresses as hard as that, someone wearing multiple hats that don't normally go together is pretty common.

Which explains why incidentally they were willing to even knight idiots like Alaimbert of the Spiked Butt from that infamous FATE in Coerthas Western Highlands simply out of necessity and desperation - in any other time Alaimbert probably would never have even been considered for a knighthood in the Order given his reckless and hotheaded (and openly perverted) nature, given how quickly he was willing to provoke anyone with a weapon into duels. But due to Ishgard's depleted manpower due to the Horde's attack on the Steps of Faith, they were willing to take on pretty much anyone who could swing a lance and was Ishgardian.
