They are talking about using the payment option on the FFXIV store that is Amazon Pay which uses your Amazon account and not an Amazon branded CC. It logs you into your Amazon account, and uses your payment that you have set up on your Amazon account.At first this sentence made no sense, as Amazon has no relationship with Square Enix. That being said, I assume your Amazon-branded credit card statement shows an actual charge, as opposed to a 'temporary' placeholder for the charge.
You should check your email to determine whether the purchase went through. In all cases of purchases with Square Enix, I have received a receipt via email as acknowledgement.
Some purchases take a longer time to get to you (max time I've experienced early on in the current expansion was four days). If, after a few more days, you still see the charge on your credit card, with no email confirmation from Square Enix, you can contact them. Or click on the 'go fetch stuff I ordered from the mog station store' button when interacting with a mail Moogle in-game.
