It's not meant to be in the inventory. It's meant to be in your Armoury Chest in the Soul Crystal section.

You can attempt to find it by typing /isearch Soul

If "Soul of the Summoner" or "Soul of the Scholar" appears in the list, right click on it and press Search for Item.

It's also possible that you didn't obtain one yet because the lodestone says you haven't.

You need to unlock Summoner or Scholar first by doing your class quests and then your job quests. Go to the Arcanist guild in Limsa Lominsa.

If you don't find any there, try Apkallu Falls in Old Gridania, the Marauder's guild at Limsa Lominsa Upper Decks or check your journal to see if an Arcanist, Scholar or Summoner quest is active.
