disk cleanup is very specific in which folders it targets...it doesn't touch FF14 files.If the issue is that after a long break from the game or such and you are using a Windows PC, then very likely it's caused by Disk Cleanup settings or by the user freeing up space by deleting old, unused files.
The configuration file(s) location on a default Windows install is C drive > Users> {Your PC User Name}> Documents> My Games> FINAL FANTASY XIV - A Realm Reborn
I've noticed this too and it's incredibly annoying.
