According to one of the PDFs that SE put out a good while ago, yes they will.

Also to the OP: Believe me, only store materials that you plan to use for grinding crafts (And even then, store in your own personal inventory so you remember to get to them ASAP) and +1 materials relevant to your interests. Otherwise NPC all of that junk, it's not worth it.
You can also throw your AF armor sets in the Armoire (they need to be at 100%) in your Inn room, also seasonal gear.
Pick and choose your materia, keep for you only what you REALLY plan on using and sell the rest of explode some old gear. Also attempt to have gear that overlaps through your classes, like for example I have only one gearset for all of my DoW as they level.
