They don't need to add a program that detects it.... they just need to stop the flow out from the servers that people can read and put into ACT and the likes, SE just need to stop any combat logs pouring out other than saying what you from.

They would have to rebuild practically the entire engine to make this work, not to mention the servers and several other things. It would require a significant investment of time, manpower, and resources. SE has none of these three things at the moment.
Not that much, actually, but why would they do that, really ? They encrypt some models already, especially second phases for savage or ultimate (not actually encrypt, but make them unreadable until you get some packets, so yeah, kinda), but that matters because part of the excitement from savage/ultimate is seeing what comes next before the others.
Encrypting damage numbers ? Yikes. At best, they will lose time for a feature that won't change elitism (elitists will go back to say "your SAM has less aggro than my MNK, you're just bad"), at worst (and most probable) they will lose most of the PvE playerbase that won't care because they miss QoL, that QoL being a parser.
