Does this issue occur if Final Fantasy XIV is the only program running? What have you tried so far to alleviate the issue?

I always have at least 2 programs running: XIV, Firefox, Netflix, Discord, etc.. I closed everything and ran XIV by itself and didn't run into the issue. However, it was a brief test and as I don't know what is causing the issue, I can't trigger it manually. Tried re-downloading XIV, but the issue continues.
I recently encountered something similar where ffxiv didnt accept any controller input at all.
It got fixed when I closed fallout 4 running in the background.
By the way, while fallout did accept inputs with ff14 running it wasnt working properly. Them two really dont like each other
I had an issue where my keyboard was being recognized as a controller, and the game prioritized it over my actual controller. It would fix itself when I went into the settings and re-selected my XBox One Controller. I had to go under Device Management and disable the "controller" functionality of my keyboard.I always have at least 2 programs running: XIV, Firefox, Netflix, Discord, etc.. This may or may not be the issue for you, but it's worth looking at.
Additionally, do you use Steam? Steams controller input can interfere if it's running in the background.
Try disabling Microsoft Device Association Root Enumerator.
Device Manager >> Software Devices. For some reason I got something recently where I was getting the same issue you were getting but for a few seconds at a time. Disabling this fixed it for me. Though I say fix, but it's more of a work around.
