I have the game though Steam, but I can't find anywhere to pay my sub with Crysta. Do I only have the option to pay for it with Steam? If so, that's pretty dumb.

Go to the Mog Station. There is a list to the left of you screen there. Under Square Enix Account Settings, you'll see an option to "Add Crysta".

Thing is, I can add the Crysta just fine, the issue is I can't pay for my sub with Crysta. I only have the option to pay it with Steam.

Afaik there's something about clearing your cache or using an incognito window to make the mog station offer you the non-steam payments.

Prismania, as the Steam version of Final Fantasy XIV was purchased, it will lock you into using Steam wallet as the only form of payment. To utilize different forms of payment, use a device that does not have the Steam application (such as a mobile phone).

Adding to the above, just don't launch the Mogstation from Steam. Doing so locks you into Steam specific options, but if you load it from a normal web browser you can pay for the subscription using all of the usual methods (I have both a Steam and non-Steam service account within the same Square Enix account and don't use Steam wallet to pay).

The Square Enix short link for the Mogstation is https://sqex.to/Msp but you can also get there from the Lodestone if you want to verify that link. The main thing to achieving what you want is that you don't load it from Steam.
