Can't, won't, and hasn't occurred to them are all completely different concepts as you should know.
I very much doubt "can't". As has already been mentioned they can trigger an achievement from a token. Easy enough to put such a token into Jonathas' Achievement Certificate exchange or grant the achievement or title as part of something else entirely. In fact the 'Flyer Shaffron' (chocobo barding item) which was also part of that quest's reward has been moved to Jonathas.
The achievement itself is still visible on a character that has it. May be a hidden one for those that are currently gatekept.

Yes to both of these. I'd noticed that it seems to be arbitrary whether stuff from the main content sticks around in some form, and the rewards from the chocobo flight questline are pretty much the perfect example of the problem as a whole. That's probably also the title my bud wants to make use of, come to think of it. It would have made sense if the title/achievement was worked into the remaining quests instead. I feel like when certain kinds of long-term content go away because of balancing/QOL changes (Not 1.0 stuff, of course. That was pretty major) it's only fair that it should be shuffled back in with the content replacing it.
