To be far, Cup of Joy is a level 38 quest. At that point in the main scenario, Haurchefant was still alive. That’s probably the reason why he’s referred to in the present tense versus past tense. Continuity doesn’t line up, but it was also likely assumed you would be doing the sidequest prior to HW’s story.

More exactly, they seem intended to take place alongside MSQ of the same level. In the expansions this is controlled by the progress of the story anyway, but in ARR a lot of sidequests will unlock according to your character level long before they're intended to be done.

Either way, you'll find a lot of subtler oddities, particularly if you do side story arcs like Coils or the Warring Triad that involve characters from the MSQ. The characters won't be as they are in your current MSQ progress but as they were at the point the side arc became available. Characters can even end up in multiple places at once if you leave certain side stories half-finished.
