I'm inclined to believe it's not intentional, and merely a temporary limitation as SE works on upgrading the back end

We literally have zero size increases since LS's came out. How long do you consider temporary? lol

Definitely an increased limit would be a welcome thing. The fewer members a linkshell can hold, the greater the number of linkshells that need to be created to reach the community. That ends up adding to chat spam as more messages need to be created.
YoshiP mentioned around the time that cross world linkshells were added that they had tried to increase same world linkshell limits from 128 to 256 but it caused their internal testing servers to crash. Maybe it's a problem that they're still trying to solve, or something that will be dependent on their future infrastructure upgrades.
But if same world can handle 128, you would think that cross world should be able to handle the same limit.

And eventually, the newer linkshells that have to be made are isolated from older ones, which creates a communication gap.

idk about 256 seeing as how we're still at 64, but I do agree that if I had to pick, I would prioritize cwl expansion over regular ls as they are just much more flexible and useful.
