Is there an option to stop the game from taking my helm off in cutscenes?
Or barring that, does anyone know of...alternative methods of stopping it from happening?

Any piece that occupies multiple slots like the ghost costume or the goofy ARR plate armor cannot be forcibly removed by cutscenes.
The latter also robs you of the ability to move your head which can make things even more unintentionally hilarious when your character just stares motionlessly instead of nodding.

I honest to goodness had no idea this was a thing, but i never wear helmets
They do get removed in cutscenes? Because I remember doing DRK questline with AF gear on ( Including the helmet ) and was annoyed cause I can't see my character's expressions in the cutscenes until I toggled the helmet off for the rest of the questline.
As far as I'm aware it's just specific cinematic MSQ cutscenes (A notable one being the post-Vault cutscene in HW) that do that and never side content.
I never noticed this actually.
But I remember during EW MSQ my blindfold never got removed and well, halfway trough the story I put it off since I wanted to see the expressions on my character better.
So like the person above me said I think it's specific quests that will remove your head item.
Letter from the Producer LIVE Part IX Q&A Summary (10/30/2013)
Q: Will there be any maintenance fees or other costs for housing, besides the cost of the land and house?
A: In older MMOs, such as Ultima Online, there was a house maintenance fee you had to pay weekly, but in FFXIV: ARR we decided against this system. Similarly, these older MMOs also had a system where your house would break down if you didn’t log in after a while in order to have you continue your subscription, but this is a thing of the past and we won't have any system like that.
