A lot of FFs actually take a pro Christianity and Muslim stance. There are always elements showing the power of prayer, defeating and exposing false gods and idols, having faith, etc. It's no surprise that one of the most popular FFs, FF7, has the most references to Christianity in the series.

XVI end game spoiler hidden:Not only is Ultima referred to as "the Lord" by Barnabas for most of the Waloed arc, one of Ultima's forms spawns from a Christian style cross. Ultima claims to be the Creator, who gave the world magic and made humanity. I was getting kind of uncomfortable during some of the Waloed discussions, lol.
