From a storywriting perspective, it seems like Mor Dhona is the easiest answer, and upcoming lore from Orthos may well support that point. It may also be that after the Crystal Tower was built, it ended up being Allag's primary center of operation, and they simply built a new capital around it. But the tower itself was only built after Allag waged war on Meracydia, which was well after they conquered the Three Great Continents. So the original 'country' of Allag itself prior to its widespread expansion could in theory be anywhere on the landmass, including places that we haven't visited yet. In fact, it's entirely possible that a currently existing city could well have been built on the ruins of the former capitol, because that's how these things often pan out.
I'm going out on a limb here, but I would believe that SE knows where Allag's capital is buried, they just haven't found the right moment to add it yet. This type of location lends itself really well to a future dungeon or raid series given everything Allag was caught up in. So it's going to be a narrative reveal when they need it to stage content.

I’m still pretty certain the capital was Silvertear and the ruins at Saint Coinach’s Find are its remains.

Crystal Tower was there, which was the heart and energy source for the Empire. Xande was buried there. Xande and his followers are also described as being driven out of the palace and into the tower which implies it was nearby. And the dialogue around the Calamity suggested that the Crystal Tower should have been able to be seen from “the ruins of Allag”.

The Tower’s demise meant the end of the Empire since it powered everything in the Empire including facilities in Azys Lla. Everything seemed to revolve around this one building. To me, there’s nothing that implies the capital could have been anywhere else.

I'm also not sure what would be added by the capital being anywhere else. What do we get from that, another place to see ruins of Allag's highest echelon and upper-most class? That's already all of our Allag stuff.

No, screw that. If we're going Allag again, I want to see their equivalent of their industrial districts or lower-class occupied lands. I want to know what regular-ass people were doing in Allag, not more stuff about their rulers!

Yeah if we get more Allag out side of the new PotD I want to see what an Allag version of Nimbus III looks like. You know the military post or town you send people to that's seen as a crap hole post where dreams and careers go to die. Which is also sort of what I would want if we somehow ever got to visit another place that was/had been populated by the Ancients. Or at least something closer to when some places were first starting out. As most often we tend to only end up in areas that at the end of a nation's life span. It would be like visiting Rapture before Frank Fontaine bluffed his way there and started poking the city's paranoid autocratic ruler Andrew Ryan.

As far as I recall, legions number V, VIII, IX, XI, and XIII are still totally unaccounted for and presumably up to gods-know what in the provinces still.

Their intent has been kind of murky since the end of ShB as they didn't want anything to do with Garlemald after the second civil war broke out.

Both with Allag and the Ancients we have the major societal problem that we've only ever been given a window into their ruling class--to a degree that makes realistic sense since that's often what gets remembered from fallen empires in real life too, but it still means there's an enormous gap. So yeah, if we have to do more with either of them I'd prefer seeing more remote and lower-class places, to flesh out that neglected side of their story.

The Ancients are barely better in that regard, just because a couple of the Lodestone short stories make indirect off-screen mention of both known Azems helping more remote people/communities, so we at least know those people exist and sometimes get help, but even there we've got basically nothing about who they are beyond 'people who needed help they presumably couldn't provide themselves'; they're basically civilians in a mediocre superhero story.

Kind of hoping they do unique stuff with them. Such as finding out they were sent to scout out or explore other continents, and we run across them. Some being allies, some being foes, and then others having already been destroyed. Example, finding the Vth Legion in the New World, except they ended up getting stranded and became friendly with the locals. They're not hostile to us, and end up helping us through our journeys in the New World, possibly with their base or crashed ship having become an endgame hub similar to Mor Dhona and Idyllshire.

Now I'm wondering if the IXth Legion has all but disappeared off the face of Hydaelyn, and turns out that they have stumbled through a voidgate in their travels and ended up in the Void... where they've since been warped into Voidsent by the darkness...

Or, they ended up being inadvertently summoned to the First by Elidibus's 'summon other worlds' WoLs' spell... simply because it turned out one of their number was an unawoken Echo user... And now they're stuck there... (being turned into sineaters optional).

Either way, it would be to reference the real-life historical lost Roman IXth Legion who disappeared somewhere in northern Britain and the mystery of their disappearence and fate has been something of a favourite of story writers ever since.

I want IXth to be in Meracydia doing something with the giant tree worshiped by the tribe that summoned Sephirot. And it'll be called the Iifa Tree.

As long as their leader is a woman by the name of Beatrix and is actually able to best us multiple times before joining us as we attempt to stop a madman named Kuja from harnessing the power of the Iifa Tree to rule/destroy Meracydia.
