Having the same issue of the code saying it's already been used.
Contacted support, haven't heard anything back since 9am, and it is currently about 8pm.
So I also pre-ordered Endwalker Digital for pc. I played in early access as i entered the code I was given at the time of purchase. I level through the Endwalker main story to the point of finishing the msq and getting my Paladin to lvl90. Smooth so far. I log in today to find that my account has reverted back to SB. OK, I done some homework to find out that another key is involved.Whatever. So I go on a hunt for said second key,the problem is,its nowhere to be found. SE store doent even have record of the preorder. No place on mog,se store,lodestone,no where is there a sign that i ordered it and paid for it at the same time. So now I have to wait on a ticket to be answered sometime this month(hopefully). Phone support apparently takes weekends off when most of the traffic is coming through the servers. But I am not in charge of scheduling so I'll have to tough it out it seems.
I have the same problem. I HAVE BEEN PLAYING EARLY ACCESS ALL WEEK. I hit level 90 on SCH/SMN ilevel 552, 81 & 82 on WHM and PLD and almost finished with 6.0 MSQ and suddenly I try to log in today and it says I need to purchase Endwalker and my account status looks as if I never had it. When I try to enter the activation code as instructed in the email that I got today, it says the code has already been used. VERY FRUSTRATING. Already submitted a ticket, but no reply as of yet. I know Yoshi P does not have any control over the store, so I fully blame Square Enix for this fuck up and it looks like I am not the only one with this problem.
And before some wise-ass tries to tell me there ARE two codes, I ALREADY KNOW there are two codes, don't start that shit with me. I have been dealing with the long queues and server drop errors all week, not in the mood for your crap.

We had similar problem here, with purchasing the Preorder over the Square store as a gift around a week ago and instantly used the one and only delivered code. Seems, every purchase before the 10th (or tad earlier) just got the preoder code. On that date I received another link to the store via e-mail*, now containing both codes - not minding it further, but kept it. (Title: "Your FINAL FANTASY XIV: Endwalker registration code is now available!")
My personal steam account also has both keys now. Still pretty sure, the Mogstation showed me the full purchase since I got it several months ago and also entered the code right away back then.
With the 11th we both got asked to enter the Endwalker code inside the launcher. Snatched them from their respective places (besaid link, and Steam->Manage->Product keys), and both worked fine.
Maybe they switched the unlockings what's behind the codes, but caused more ruckus than really needed in the end.
*) Maybe because as I used guest checkout. People without guest checkout didn't seem to receive the new mail, but can use the link from their original purchase. Just had the issue with another guy, who purchased over existing account, but without the mentioned additonal mail.

Over 24hours, still haven't heard back from support. Game status still says I have early access, but that I do not have Endwalker. Endwalker game code is still telling me it has already been used.
I've tried replying to the email I was sent. Going to give that a few hours before just putting in another ticket.
Having this same problem SE Store not even showing purchase of endwalker while my character has pre order items and what not
Be aware, there are 2 codes that you get if your on PC. One is the Early Access registration and the other is the Official Endwalker registration code. If you don't register second code before Early Access is up, then you won't have access to EW content.
From talking to people and reading over forums, it seems there is just a whole batch of people that never got an email or anything else with their codes. They got the original one from the store page upon preorder for their items / early access, but then nothing else after. A friend of mine had to rebuy the game after waiting weeks for support to get back to them (and they have no idea if they can get anything refunded for having to buy the game twice over SE's stuff breaking).
