Hildebrand can be seen in the Heroes' Gauntlet dungeon sometimes in the background. So yeah, I'd imagine that everything revolving around Hildebrand and his family is canon.

When you visit the Gold Saucer with Nanamo in 4.1, Godbert will have different dialogue depending on whether or not you've done any of the Hildebrand quests. So while they're not tied into the MSQ, they did happen in canon. Assuming you've done them, of course.

I think the only things in the game that aren't technically canon are Savage and Ultimate fights, Minstrel's Ballad trials, and some extremes like the Warring Triad, as they're all handwaves to include hard modes of things that, for one reason or another, can't actually be re-fought (ie, you can't fight Thordan twice because he's dead).
