No funds should have been taken for the pre-order (from the SE store anyway). They will take the money when they release the actual game codes just after release of Endwalker (as the pre-order code will be valid for access to the content for several days beyond early access).
If it's on steam you should have gotten both codes, but can only activate the pre-order coder before the pre-order launch. Once pre-order launch start the actuall code should work.
I got it on the square site. I just got a single activation code which I entered in the preorder area. Maybe the second code is sent later? Not sure if my card charged yet (I'm pretty well off and don't care).
If you purchase through the SE Store, you get the early access bonus code when the pre-order is made. About 4 weeks before the official release date, they'll send you an email stating they're about to charge your payment source for the expansion purchase. The second code that is the actual game activation key is usually available for retrieval on the SE store about the same time early access starts.
A notice will be posted on the Lodestone telling players who have pre-ordered when early access will end (for Shadowbringers it ended 3 days after official launch date). To continue playing expansion content past that date, they will need to enter their game key on Mogstation. Those who didn't pre-order will of course need to enter the game key before they can access the expansion content at all.
Looking at my email history for Shadowbringers pre-order:
June-6-2019: email notification that SE would be starting processing of purchase charges on Jun-7 (and my credit card did get charged on that date)
Same date: second email confirming purchase with link to invoice and to store page for obtaining the game (expansion) activation key. The key was not available yet when I received the email but I vaguely remember it being able to get it when early access started.
