I'm curious, as far as lore goes, how many creatures can freely transform/shapeshift?
For example, the sylphs can appear as other people, pretty much a form of shapeshifting. Are there many other species/races that can also do something similar?

Lets see.
Sylph, & the pixies, they're basically the same but from different nation's lore. They still both shapeshift.
In stormblood there's the 4 lords plotline showing that a creature who's lived long enough can become a ... not quite a primal... and most of them have multiple forms. There's also a kitsune analog with shape shifting in that region too.
Do you want to include those who can invoke a primal into themselves?
Do you want to include the Ascians?
Are we counting use of glamours? (It looks like we're counting glamours.)

I believe the Continental Circus from the All Saints' Wake events are imps who can shapeshift both themselves and others.

To be 100% honest I don't know the full information around glamours in lore, so I couldn't really say. How common are glamours?
Certain monster mobs in Eureka Pagos/Pyros can adapt/mutate (seems they don't in Anemos or Hydatos tho). they grow bigger/stronger when they adapt, and transform their appearance and shape as well when they mutate.

the sylphs and imps use glamours, there's a leve that explicitly states the latter and the former use it to prank people. pixies are the same.
so its likely limited to dragons (nidhogg changing into estinien and back plus how they grow up) auspices, and certain mobs.
invoking a primal doesnt count really, i think op's more on about a natural biological shift.
