I experienced the same thing. I ran the raid not long after maintenance ended and can also confirm that the chests were only dropping the usual loot.
9S is not a guaranteed drop.
Had the same issue, plus in duty finder it will also give the message, Reward already received after completion. Reward already received should not appear anymore since weekly restrictions have been removed.
Per the patch notes, 9S and other items like the Stuffed Android Units "will now appear in a treasure chest allotted to each party of an alliance when undertaking the Tower at Paradigm's Breach" meaning the intent was to have all of the drops be 100% for each party akin to what was done with the previous two alliance raids and their rare drops in 5.5.

Regarding the "reward already received": the weekly restrictions on loot drops and the coins have been removed, but the restriction on materia clusters is still there. That's why you'll continue to see that message. You can see this in the duty description here:

As for particular non-gear drops, like the minions, they have always been random and do not drop in every duty. The only change in this patch is that you will only have to compete with people in your eight-person party to get them if they DO drop, not everyone in the raid. The intention was never to have them become 100% drops, and this was the case with the other Nier raids as well.
Except in 5.5 the first two raids also had a patch like this, with identical wording, and they were changed to 100% drop rate.
Given that the wording on the two patches is identical, it implies the same thing should have happened here and that because it didn't, it's probably a bug.

I agree, the wording ("will now appear in a treasure chest") is confusing. What they mean is "will now appear in a treasure chest allotted to each party [if they drop]" rather than "will appear in a treasure chest allotted to the entire raid [if they drop]". But none of the raids were changed to 100% drop rate for every one of those items. Perhaps the 2B coffer in Copied Factory, but you will not see all of the orchestrion rolls, minions, etc. in every run on these raids.
I only have my own experiences, but when I was trying to farm the minions from those raids (after the 5.5 patch) it took me quite a few attempts to actually win the rolls, but they both dropped, every single time. Maybe I was exceptionally lucky, but both raids and every time I tried, seems a bit unlikely?
I don't know about the other items though, I didn't really pay any attention to those.
