Their inventory system is a mess, basically. There was a post from one of the technical developers a while back explaining that the items work in "blocks" (originally 25, now 35 items per block). The blocks of inventory can't be added to because they shortsightedly put a block for something else immediately following it and now they can't expand inventory without an excessive amount of back-end work, which is why they added the saddlebag as an isolated second inventory.

Also the "huge amount of slots" for key items are apparently an illusion and a result of the inventory UI layout. They're not able to take items, but the key items just switch on and off according to quests and expand into the space.
