Well.... we have two more patches to go, Patch 5.57, and Patch 5.58 before Endwalker launches.
Story-wise there are absolutely some lose threads in the Save The Queen storyline, so.... yeah i don't know, they might surprise us with something.
Journey to all fish: 1383/1729 (348 remaining) [79%]
The field notes that unlock after Zadnor suggest that the story is done and dusted as it explains that virtually all of the loose threads end up getting resolved some months after the events of Zadnor...which likely also puts them well after any of the future MSQ bits so it seems unlikely we'll actually have any hand in the future of Bozja and Dalmasca from this point forward unless there's a timeskip after 6.0 or something.

Bozja is done, Save the queen is done, we may have future quests about how Bozja is rebuilding and maybe a Bozja Restoration.
But Lyon and Gabranth story seems to not be done yet. We may not see Gabranth in the future but they teased a new content with Diamond Axe and Sword, probably used to tease future relics in EW.
We'll probably see more of Pepega, but I doubt the evil mages/scientists will make a comeback.
But until EW, no more content unless seasonal events.

5.55 is the last story patch of the expansion as far as I know. It's assumed to be done just because it's the end of the expansion and that's when sidequests like this come to an end.
Not to spoil anything, but it is teased there is more to the story that remains unfinished so it may actually get continued this time, either in the main story or further sidequests in Endwalker.
5.57 will most likely remove restrictions (coins from Tower), add Ester for coin exchange, 5.58 will allow the exchange of 99 totem for the Diamond mount if they are doing the same as with Stormblood (very likely)

The Bozja story is done, but they are appearing to set up another story in the future, maybe in Dalmasca. Wouldn't surprise me if that's where the next relic grind occurs. Would be the perfect opportunity for us to finally take on Gabranth.
That's my take as well. A sort of three part story.
Return to Ivlaice.
Save the Queen.
And then whatever part 3 ends up being.
