Every server I saw sided with Anogg over Konogg. The ratio of Anogg : Konogg rose as the "credits" rolled, but they weren't identical across the board.

Well, the thing is that the Valentoine's event more or less pushed Astrid as the "right" choice. (For the record I picked Bert.) I wouldn't say either was billed as "right" when siding with Anogg or Konogg.

I wouldn't believe they developed two different versions of Puppet's Bunker / Tower at Paradigm's Breach, but I would believe the 5.1 choice informed how those two were developed. Theoretically there could have been a different version, but since more players sided with Anogg over Konogg (in general) what happened... happened.
