I actually like this idea, but the issue I have is how you can't fully traverse some areas without flying. What immediately comes to mind is The Peaks and Amh Araeng. With Peaks, if you enter from the north, you cannot go southward on foot, because of the higher elevation in the south. With Amh Araeng, while it's possible to go east to west via that cave behind Mord Souq, it's impossible to go west and east with that same route because of the cliff.
For the peaks you would have to go around through Rhalgers reach or the fringes depending on the side you need, and for Ahm Araeng you would have to access through either the crystarium or lakeland, These are things that may get you stuck the first time around but an experienced traveler/cartographer would have no issues knowing the ins and outs of places. No zone in FFXIV is completely inaccessible by non-flying non-teleporting (gil based) methods. So one would have to know these things by simply getting to know the land. =P Which, is a challenge in and of itself.

I do like the other ideas suggested here and am not opposed to them in any manner. I was looking for the easiest route to get this implemented though and software engineering for some of the proposed methods would delay the release which gives me less hope. None-the-less, if you do possess a mountain climbing chocobo that can hop over terrain and they build the animations for it it would be neat.

Likewise, if you want to or need to AFK I can see setting up a tent you can sit in and everything that also spawns a safe zone so random encounter don't happen near you while you are parked. But again I dunno the coding aspect. Whereas in the simple version of this idea they really don't have to do anything to the game except put an NPC and script the quests and be done which may increase the chances of it happening. Loving all the ideas though I'm glad there is a demand for this type of activity. I did like traveling in XI a lot. It actually was more memorable than combat for me, however, the complaint, and very valid one was the time, which is why teleportation and flying exist. So I don't think this would take an insane amount of time if its only once a week and on top of it is completely optional for those of us that want a good journey every now and then.
