I don't really feel like it syncs up to Automata.

If it's after Automata, then as said above the comments about machines feel weird. If it's before Automata, it's weird that the red girl would be there without being commented on here or in Automata.

I am at least glad that it seems the enemies didn't come from the Arc that shot off in ending D of automata, but rather seem to be from something separate here. The 'machines' we encounter might not be the same ones from Automata and just copies made by the seed or something, just as it seems the 2B and 9S we met were copies made because they put their data into the seed. And the dwarf with us in the final raid was a copy. So I don't think this is the same 'Red Girl' from Automata. Just as the Knave of Hearts we encounter isn't the same creature fought in Replicant etc.
Based on ending B from Drakengard, the copies thing is certainly a most plausible explanation.
The Seeds of Destruction all copy the exact monster that Furiae becomes once Inuart placed her into the Seed. I guess my hang up is, what's manipulating what? Is the Machine Network controlling the Watcher's/Power of God now or was the entire Machine Network consumed by a Seed?

    Drakengard stuff, I guess.

Both seem plausible to me, though that second one is just... wow. That would be a hilariously sad end for the Machine Network, wouldn't it? But I'd say that's par for the course for a series built upon the "And then Caim and Angelus were shot down by an F-15 over Tokyo" ending from Drakengard.

Well, one current popular fan theory for the series is... (DrakeNier spoilers)

That the series is essentially taking place in a repeating time loop where eventually the androids/machines will advance to the point of reaching the Watchers' power and the create Dragons and recreate humanity, eventually being locked out of reality the Dragons before working their way back in through Zero and the intoners and restarting the whole thing all over.

That said, I do think that the 2B and 9S that appear in FFXIV are from some side branch timeline like Drakengard 2, if not just outright non-canon to the series.
