That was what the scions speculated, but I have a feeling that the Elidibus we know is the Elidibus of old, because he is most certainly unsundered. We know for certain that he is unsundered because he is of The Source, same as Lahabrea and Emet-selch. We know this because he was able to come and go as he pleases from anywhere, something the sundered ascians cannot do (see events with Nabriales).

I believe that as the, "heart" of Zodiark he was still alive. Much in the same way Estinien was still alive when Nidhogg consumed him. Much in the same way Dayan was still alive inside of Alexander. Similar to how Zenos becomes the, "Heart of the Wyrm." If we go by referencing Final Fantasy Tactics, the optional boss Elidibus in that game has a summon called Zodiark, the only place to obtain it in the game, and it's learned by your team, similar to how one would learn Blue Magic in 5, 6, and XI. Of course, he only has this summon after using the 13th hidden Zodiac stone, to transform into a Lucavi.

I think he became separated from Zodiark in a fashion similar to how Minfilia is first merged with and then separated from Hydaelyn. Only, Elidibus was separated from Zodiark by Hydaelyn. I reason that this is the reason that Hydaelyn's attacks "enervate," that she was designed to stop Zodiark without killing their fellow Ancients.

Of course, I admit my theory is mostly speculation, but I really do think the Scions' own statements are speculation in kind. It's meant as a loose foreshadowing that could honestly go either way.

I do like your link, if anything there's been an eerie amount of references to serpents. Makes me think of Great Serpent of Ronka. Your theory seems interesting, though it just raises further questions about why would he have him do anything else other than be absorbed? Hmmm.
