I dont know. I kinda dont trust the ondo(or any other sahagin). There are a few in-game reasons for this, but i havent spent enough time thinking about it to have a working theory(let alone one i could easily explain). Just a vague distrust. And as a tribe i dont trust, im fine with them being at less then full strength.

Time as viewed in the game is, quite simply, weird. You're seeing a snapshot of a place at a particular moment in time, unless the plot moves a specific thing forwards.

Even on the occasions where the game world is altered, physical objects and rules remain in place so everyone you can see is functioning in the same space you're in. You couldn't have a swimming zone for some players where others see dry land or open air.
I like that after Stormblood, the Refugees in Pearl Lane react to being able to go back home, but... they never will. Instead of lying on a filthy rug, now the woman's standing on it : D

The Sahagin are probably one of the most trustworthy beast tribes out there. Especially in comparison to the Sylphs, Moogles, and Pixies. The Sahagin just don't have a face that looks like you can trust them, and are basically walking, talking piranhas so I get it lol.

They care so much for their brood and good relations between them and "finless ones". They are the only beast tribe I can recall at this time that have actually rescued and returned those not of their kin back to safety. Other BT's like those adorable Sylphs are more than happy to accept the fates of those who enter the Shroud without any intervention.

TBH, I think the more cute a beast tribe is, the more likely they are to kill you in your sleep. Friggin' Pixies will just turn some random passerby into a leafman just for kicks, effectively killing that person.

Im not saying that i would trust a moogle any further then i could kick one, or that i would ever turn my back on a pixie. Its specifically the way the sahagin have been used in the story. During the leviathan arc of the MSQ we see their head priest die, then use an echo-like power to jump his consciousness into another body. Where exactly did they learn this trick? During the most recent dungeon, we see (seemingly)low-level sahagin channeling aether into ancient crystals and calling forth all manner of badness to stop us from interfering. Who taught them that? And how did they know which crystals to use? The ondo talk about/act as stewards of the ancient ones? (This one i may be misremembering from the MSQ, but its why they wanted a lamp from not-gerolt.) No one else aside from us on the first knows anyone more ancient then the Ronkas. I get the feeling that we're gonna see a reveal at some point that the sahagin were created back during the amorautine days as a servant race. Its possible that the terminus event wasnt summoning as many sea-horrors as it was land horrors(one notable exception of course), and they could have survived that way. Once the land is flooded, they probly left the ancient structures because of the memory of what was lost - only to then lose THAT memory over time and come back to the structures eons later.

I might be wrong about all of this, and its not a super coherent theory. But... i dont trust the sahagin.

Elidibus is explicitly stated to be the one who taught the priest how to gain the Echo.

Experimentation is what I'd put this down to. The Benthos discovered Anamnesis Anyder and decided to make it a new spawning ground in preparation for their invasion of Kholusia. They probably were exploring and testing their new base. Note that the Benthos are a different set of Ondo to the ones we assosciate with in the MSQ.

The Ondo found and settled in the ruins of Amaurot after fleeing the destruction of their old homes in the wake of the Flood of Light. They then began to 'give thanks' to the ancient beings who created such structures that gave them safety and shelter, which became a ritual over the 100 years since. Because the buildings were so strong and well-preserved, they came to the conclusion that they were chosen to be 'stewards' of the place until the true owners returned. A belief that seemingly comes to fruition when the Ruins deep in the Caliban Gorge spring to life.

I was just going to say, this would definitely require phasing of some sort. Is that in this game already?

For new players or new characters accessing The Tempest for the first time, they would see it as it is now. But for players and characters that already completed ShB, they would get a phased version of The Tempest, where Amaurot was gone. Some other MMOs do stuff like that.

Did the Magitek in Ala Mhigo stop to burn?

And these are just visuals, which would not affect gameplay at all, if it would be changed.
