The glam was originally intended to add shape to characters posterior to emulate 2B, this was the purpose of the glam. Now it doesn't even work with actual glamour set it was designed alongside. They changed a fundamental reason the glam was the way it was. They probably thought fixing a few cases of clipping was more important. They are maybe over-concerned with small graphic issues that would be better off leaving as is because the cost of fixing is too high. Just like how they were probably too afraid of using the transparent effects on clothing because they knew if they used it, it would causes some small visual issues in some rare cases. It disappears when you put it behind another transparent effect like water or glass. So they tried to use a solid color for the lacey/hosiery parts on 2B's dress/YoRHa raid gear just to avoid this issue.

Turns out that a solid color looks terrible on any character without pale skin. Everyone kept saying it just wasn't possible to do a transparent effect on clothing, so it had to be this way. But then SE was able to quickly to put a transparent effect onto 2B's dress/Yorha gear after a lot people complained. I find it unlikely they just suddenly got the ability to do this, so I think they just didn't do it originally for 2B's dress because they were trying to avoid the small issues the transparency causes.
