A fairly significant amount of people in Eorzea in general know of our identity (both the player's actual name and their status as the Champion of Eorzea, the Warrior of Light and the Eikon Slayer - for instance if you returned to the class Guilds and spoke to the Guildmasters after the final ARR 2.55 main story quest was done they would all say the same thing about Monetarist agents visiting them trying to get information from the Guilds as to the Warrior of Light's whereabouts and the guilds all basically told the Monetarists in no uncertain terms to "take a hike", effectively protecting you from being discovered.

And if you spoke to certain Brass Blades and Crystal Braves around the same time in various locations most would either cower in fear and say nothing (afraid you would beat them up or worse), or would say "I'm on your side, and this discussion never took place, you were never here."

So it stands to reason the Jobs npcs would also know that too. Hells, a two-bit Ul'dahn merchant with a bad hairstyle in Kugane knew who were without ever having met us personally. The fact is, we have one hell of a lofty reputation that follows us everywhere, even if we may not totally aware of it, and the Jobs npcs would have to be fairly dense if they didn't at least realize that eventually, if not knew from the beginning.
