Theory: (Nier Automata SPOILERS)
This takes place after ending [D] with 9S joining Adam, Eve, and the Red Girls on the Ark. The Ark somehow landed in Norvrandt. The Copied Factory is a made as a copy much like the Copied City, except Adam only had reference materials to make the Copied City which is why it was all black and white, whereas they have the extensive memories of the machine network to base the factory off of.
technically we were trespassing and it was most likely a defense protocol to scare people and also throughout the entire time, the dialog of the machines isn't hostile and actually shows some sort of fear like during the tank fight he actually scared and ask for help.
i dont think that is the case with FF14 and the nier raid now.
the reason why i think it isn't that related is because:
1. in ending D, 9S pretty much was infected with the virus and a sign of it was having red eyes which he didn't have and also by that time he hated humans for making them keep suffering while they are extinct and for losing his purpose which was defending the humans on the moon.
2.there is also 9s entire dialog during the fight,he only fights us cause we are with 2p and all his focus is entirely on her(if it is really her) and nothing else even the hatred or madness he had during ending D when he was killing all those 2b models wasn't reflected in his dialog with 2p.
it might be machine survivors from pascal village or something similar to them who were different and peaceful from the machines that were in the same network as adam,eve and the red girls.the fact is that the copied factory could have existed for centuries and yet the machines never assaulted anyone during that time might also hint that they are not as violent as they appear.
it could be yoko taro doing what he did in nier and nier automata all over again.

It's a very Allagan mindset.
In the raid 2P says that 9S is the one controlling the machines, so their actions might not be indicative of themselves but more of 9S manipulating them. What if the machine lifeforms are innocent bystanders in a proxy war?
control could also simply mean that 9s is their leader and not manipulating their actions and the fact that each machine is talking and acting as an individual unit as 2p said doesn't add up to her claims and the time she took control over the flight unit.
again it might just me grasping to the idea that the machines are sort of innocent and its nier all over again too much but i really feel something is weird with 2p and some of her actions that goes on with the raid compare to the actions of 2b or even a2 took in nier:automata the more i go through it and especially when you read the dialog.

actually ,he punishes us because he says the data is inaccurate and was abnormal cause it probably reached a number beyond his limit therefore he thought it was cheating.
true that he tries to kill us but it not out of spite but probably study , to him it was actually testing our durability and when we will break hence called us volunteers.
as you said it is very allagan mindset which kind of resembles the smn job story where a machine tries to kill us cause it was programmed to kill the strongest person so it could use him as a summon and protect the world from primals. even there ,the machine didn't do it out of evil but because of it's programming and the lack of understanding the value of life the machine thought it was ok to do it.
it still might be just me believing that the fight against the machines is like nier all over again and the mobs aren't really a danger but misunderstood and could be grasping for straws when it actually is that simple.
i just keep getting the feeling that 2p isn't as straightforward to us the more i read and play the raid.

To play devil's advocate, 2P does say that it's a machine responsible for the quality testing of the other machine lifeforms and very much unaware of the fact that it has "human" subjects this time.
It's kind of funny to think that we attacked the machine lifeforms for no reason other than "The lady wearing a blindfold and a sexy dress told us to".
I wonder if that'll be a plot point.
Well when we first got in, the machine-lifeforms DID try to kill us immediately, and that was before we actually met 2P.
