Phoenix actually changes colour after the add phase in the battle during the Final Coil of Bahamut. Once Phoenix finishes casting the "Rebirth" skill and enters the final phases of the fight, its blue feathers turn the red-orange. It's the latter colour in Unending Coil as well, but I'm not sure you can confidently point that "blue feather = tempered" when Louiphoenix still pounds away with us at full force in the actual canonical encounter of Final Coil as the red-gold Phoenix.

In fact, Phoenix changes BACK into red-blue after we beat him. The red-gold is just more of a 'high-powered' state if anything. And yes, according to Flames of Truth, he doesn't transform, but his aetherial shroud assumes a phoenix like shape before it bursts through Teraflare.

I mean, the WoL doesn't have to have battled it. Just have been "exposed to its aether upon its death". That's the explanation as to how a SMN who has never done Coil is able to summon Demi-Bahamut - they were in Eorzea when the Calamity occurred.

Who else was present at the Calamity, and (apparently) died and dispersed its Aether afterwards? Phoenix!

Now, admittedly, there's apparently some strange amnesia shenanigans going around, and that's why no one mentions Phoenix, or is able to give any details as to what happened at the Calamity. So the conversation might go:

NPC: When did you fight Phoenix?
Me: I didn't. I was immersed in its Aether during the Calamity.
NPC: I don't remember Phoenix at the Calamity!
Me: I doubt you remember much of anything about the Calamity, just like anyone else.
NPC: So how do YOU know Phoenix was there?
    Me: Echo.
    NPC: ...oh, okay.

Nobody knows who Phoenix is except you and Alisae, so nobody's going to ask.

Besides, all Alisae feared is that Eorzeans would figure out that they COULD summon a primal, not anything particular to Phoenix itself. In other words, as long as Eorzeans don't learn that Phoenix was summoned through their prayers, we can walk around with Phoenix all day and it won't be a big deal. In that regard, Phoenix is just any other Egi and hold no other significance, unless we divulge its origins, which we won't.

Would people even believe its origins? "Archon Louisoux used your prayers to become a primal and fly through Dalamud and Bahamut, then was resurrected by Bahamut's brain as a giant fire bird that I killed."

Exactly. Besides, who's gonna question you? You're the WoL.
