I really don't understand why they would choose to attack a game server? what do they hope to accomplish other than being irritating?

Thats basically the point. It creates potential backlash by the users for not being able to use the service. It is odd that its a ddos attack on the same day that SE released/updated the Shadow Bringers site with lore on Viera and Hrothgar allowing them to exclude male/female versions of those races.

The websites are on a different system to the game servers, there isn't an relation there. Except perhaps salt.
