First, Zenos was a man with a pseudo-Echo, so maybe comparable to us, and he had the power of a primal, Shinryu. But the WoL is experienced in defeating primals, that's exactly what we do.
Elidizenos is not the same. he's an Ascian, and he has Zenos's body. Defeating a Ascian is much harder than defeating a Primal, it's taken very specific circumstances, and immence amounts of aether, to kill an Ascian, and this is apparently the top Ascian, stronger than all of the others.

Then we account for the fact that we didn't defeat Zenos one-on-one the first time, it was a group effort.
Then we add in the fact that we're currently weakened by the fact that we're periodically being called to another plain of existence.
An addendum
It's debatable if we even technically beat ElidiZenos. Normally if you kill the vessel(even if the vessel's a corpse, like we saw in the SMN 50-60 quests) the Ascian is forced out and needs to either retreat to the emptiness between worlds or find a new vessel. Instead, we killed Zenos's body and Elidibus just willed it back up. Even if the WoL didn't seem tired after one round, what about after the second? third? It'd boil down to a test of endurance, and we don't even know if it would be possible to force Elidibus out given infinite stamina and time. Even if we did, the Garleans could just clone a new Zenos for him.

We'd need to deliver a killing blow against Elidibus then and there, and we don't have white auracite, a borderline infinite wellspring of aether, or the resources to even start trying to get them.
