While not a perfect fit, the game seems to be pointing toward Light and Darkness representing Chaos and Order. Ascians are agents of Darkness, and their primary tool seems to be chaos. If this is the case, then a Flood of Darkness would create a zone of total chaos, while a Flood of Light would create a zone of total Order. However you might imagine a realm of complete order or disorder, chances are you wouldn't imagine them being exactly alike. In the case of this game, they imagined a realm of total order having no room for living things (or even things at all), as any deviance would disrupt the order of it all. A Flood of Light eventually leaves a clean, uniform, nothingness.

Total chaos, on the other hand, has room for bits of order in it (like life forms), because chaos is not uniformly anything. It's pretty much the opposite of uniformity.

Also worth pointing out: The First isn't flooded YET. It's on the way there, but hope remains that we can help it to recover. There is still a chance to save it, which is why the Warriors of Darkness came to the source, and why Minfilia herself left for the First. There is no hope for the Thirteenth; the flood occurred more than ten thousand years ago, and has long since finished wiping out the Shard.
