I agree those cookie messages are annoying but I haven't had one that couldn't be closed.
Also me curious what has it to do with ff and these forums? Can't remember seeing it here

Sure, so I use both internet explorer and chrome mostly.
At the bottom is a big black box that says we use cookies bla bla, and has the links to the tos and cookie policy.
There is an X on the to right, I assume that is to close it, but I can't seem to close it. I have gone to the cookie policy and everything, still does not register me clicking on the X out button.
Its not the end of the world, just a little annoying.
Sounds like you have some missing script/java interpreter.
I know it is an old one but do you have the latest version of your browser?
Also perhaps need to enable it in your browser. Can't say what or where without knowing what method is being used to handle the clicking of the X

Are you seeing this box on the game launcher?
Do you have cookies enabled on Internet Explorer? FFXIV uses it on the launcher. If not please try the following:
Open the IE browser, open the "Tools", go to "Internet Options" and adjust the following settings:
- Under the "General" tab, please delete ALL browser history.
- Under the "Security" tab, please move the slider to the lowest possible settings or no higher than "Medium"
- Under the "Privacy" tab, click “Advanced” and select ‘Accept’ under both First Party and Third Party Cookies.
- Under the "Advanced" tab, please make sure that "Allow software to run or install even if signature is invalid" is CHECKED.
- Make sure that all SSL and TLS (EXCEPT SSL 3.0) are CHECKED. [SSL 3.0 should be UNCHECKED]
- Hit "Apply" to save the settings, and then "OK, to close the Internet Options menu.
- Right-Click on the FFXIV launcher icon and select "Properties"
- Go to the "Compatibility" tab, and change the compatibility mode to "Windows 7"
- Hit "Apply", then "OK" to save the changes.
- Please RESTART your PC now. Once your PC has been restarted, Right-Click the FFXIV launcher icon once more and select "Run as Administrator"

I see that same issue on the Settings page (https://forum.square-enix.com/ffxiv/usercp.php) and forum listing pages, but not the individual thread pages. It also seems to only occur if I use https and not if I use regular http, and since links within the forum are all http I tend to only see it on the first Settings page I start on.
I'm using Google Chrome, but the first time this came up I tried IE as well and saw the same thing there.
