Does the main story lead you through all of the dungeons as you go, I did my first one last night *which was fun*?

I'm under the impression that this is accurate. I just started playing last week and I'm cruising thru levels with the "Road to 60 exp boost". The main scenario quests have taken me thru a few dungeons so far and I am currently at another on the quest line.
Edit: Well it looks like I jumped the gun on that one. Thank you NosamKin.

The short answer is no - main story does not go to all the dungeons. Some of them are considered side quests and could be skipped. Fractal continuum comes to mind.
Edit - did a quick look: ( https://ffxiv.consolegameswiki.com/wiki/Dungeons). Looks like the side dungeons are all at level caps 50 (ARR), 60 (HW) & 70 (SB). So when you hit level there are dungeons you don't have to do to continue MSQ.

No, some of the dungeons are sidequests. Most (but not all!) of the leveling dungeons (15~49, 51~59, 61~69) are unlocked by, and required to continue, the main story quests, but for the level 50, 60, and 70 dungeons, only 1/3 ~ 1/2 of them are covered by the main story.
With that said, none of the sidequests ones are hard to unlock. They're almost all talk to NPC, visit the rough entrance of the dungeon, now you can do the dungeon.
Would have to check which ones but some of the 1 to 50 dungeons are side quests too, and the lvl 63 one I know specifically is a side quest dungeon
https://ffxiv.consolegameswiki.com/wiki/Dungeons Found the answer here had a second at work so linked it in case anyone else needs it.

So for anyone who couldnt/wouldnt/didnt follow the link, yes there are skippable dungeons along the way. Most of them are at the cap levels(50, 60, 70), but each release of the game has at least one in the "leveling" range.
Optional Leveling Dungeons:
Halatali(lvl 20) - Unlocks in Vesper Bay
Sunken Temple of Qarn(lvl 35) - Unlocks in Vesper Bay
Cutters Cry(lvl 38) - Unlocks in Ul Dah
Dzamael Darkhold(lvl 44) - Unlocks in CCH(your grand company will also offer to unlock this as you seek higher ranks)
Aurum Vale(lvl 47) - Unlocks in Vesper Bay(your grand company will also offer to unlock this as you seek higher ranks)
The Dusk Vigil(lvl 51) - Unlocks in CWH
Shisui of the Violet Tides(lvl 63) - Unlocks in Ruby Sea
As for the cap dungeons, most of them are optional. The story sends you through a few(4 at 50, 5 at 60, 4 at 70 - these numbers include "story ending" dungeons and "patch line" dungeons), but the bulk of them are unlocked via short side quests(15 at 50, 8 at 60, 6 at 70). Most(all?) of the level 50 optional dungeons are unlocked in Revenants Toll. The level 60 optional dungeon unlock quests are all over the place(some in Idyllshire, some in Limsa/Gridania/Ishgard, some in the zone the dungeon is found in). The level 70 optionals are split between Rhalgrs Reach, Kugane, and the Ruby Sea(the ones involved in the Four Lords storyline).
A good rule of thumb is any sidequest that has a plus next to its icon unlocks something so it is a good idea to pick those up whenever you see them.
