There are a lot of differences so I will try to just pick out the major ones. Things in Eureka but not in Diadem include: magia board and elemental offense/defense, independent leveling system, bunny treasure hunt, logos manipulator, enemy mutations, enemy chain bonuses, in-duty party joining, no flight and the map is all land, no mission structure.

So I think Eureka could have been a cross between Mario Kart and Metroid and they would still be accused of lazily copy-pasting Diadem instead of making something different. Come to think of it, there was quite a lot of innovation in Stormblood patch series; Rival Wings is wildly different from old pvp modes, Msq added role-playing (play as other characters) and we get BLU + Masked Carnival soon.
