Small houses are nestled in the corner of their plot and Medium houses are more centered on the back of their plot.

The result is a small house has more of an L shape of usable lawn and medium house has usable front space and basically nonexistent side space. More of a U shape.

Not sure if Im misunderstanding, but your title actually implies that the small plot has more physical land space than a medium. Which Im confident it doesnt. The distribution of land space is different on a small vs medium, and that distribution can lead to some interesting layouts, but Im not sure that its as big an issue since the issue is ultimately going to boil down to structure size vs land allotment. Medium sized houses are wider, and sit on a rectangular peice of land as a result, where as small sizes are more square on a square plot.

They could possibly correct it without adjusting any of the map itself by doing two things: 'Square' up houses and build them vertically, and Allow the buyer to choose where the house is placed on the property (either in set positions or a free floating object that can be placed within the property line, like housing objects.
