While I see the situation you are in, I don't think auto kick should be removed from any piece of content. It currently serves two purposes that are important to the wellbeing of the playerbase and servers:
1) It prevents runs being held hostage. While your group was fine with you stepping away, what if one person wasn't? That one person shouldn't be held hostage by you going away for 10mins when you signed up to participate. They didn't ask to wait around for 10mins while you did your own personal business and you being auto kicked is the risk you take there. I admit that what I said there is overly hostile considering the reality of your situation, but my point is that without auto-kick in all content, it opens up a huge can of worms of abuse that the system is designed to prevent.
2) More importantly to the devs: The instance servers are finite and taxing on the game as a whole. If people were able to afk indefinitely in any piece of content it would put a huge strain on the servers, and potentially cause players to be unable to access certain pieces of content due to server strain. This is why we have long timers in raids, its not an indicator of how long you should beat the fight in, but rather a failsafe so that you don't afk for 3 days inside the instance.
A better thing to ask for are better ways in which to protect your progress in potd.

There should be no auto kick in any content where you can't search for new people to join, wich is always the case for a matched party and especially for potd.
Held hostage? In duty finder maybe, however, in this particular case that auto-kick ruins a couple of hours of playtime of the person who was "held hostage". I rather wait for 10 minutes than lose the last 5 hours or so of progress. A matched party has no penalty for leaving the instance anyway and you can't replace anybody - there is absolutely no reason to auto kick any person in a matched party.
And for the server stress: As you mentioned, all instances have a timer, you can't afk inside forever. That timer alone should be enough to make sure that the servers aren't overloaded.
Auto kick should just be disabled for fully preformed groups imo.
As long as vote kicking is still an option I really don’t see the need for an auto kick function. If the others don’t want to wait they are free to kick the person. Personally when I run content that involves working with others in a team setting. I make sure I have the time and no interference. For example I never run dungeons or the like if I’m the only one home with my son

The real core of the problem is that the newer players have gotten used to just abusing the feature to ridiculous levels. I guarantee that the abuse will abate immediately once there are huge exp fines... for instance, vote to kick from HoH but accept a fine of 5 million exp.
