What if there's more than just Zodiark and Hydaelyn? Both Omega and Midgardsormr are referenced to have come here from another place and Midgardsormr made a pact with Hydaelyn implying they may be more equal than most other beings. Is it possible there could be other beings like Midgardsormr who could communicate with us if they chose? Things seem to make a "little" more sense if we assume its not zodiark speaking but some other powerful entity.
The idea that the one contacting us is a new planetary-level power unhinted up until now in the storyline is possible, but I personally consider it unlikely. It's a plot twist out of nowhere, in a plotline that's already pretty crowded. It's not impossible, though.

Another possiblity could be not another singular entity but several acting in concert? If a group of people with enough crystals could reach across the dimensional barrier to summon a primal, couldn't that group try to summon the WoL too?
When has anyone ever summoned a Primal from across dimensional barriers? All the Primals we've seen up to this point have been summoned from this planet's lifestream; there's no barrier to overcome. Primals don't come from another Reflection, as the Warriors of Darkness did - the Primals we've seen are home-grown. Theoretically, each Reflection may also have its own Primals, but we've never seen one from another world wind up on ours.

There are VERY few things that are capable of crossing the dimensional barriers. The most common we've seen are Voidsent, and they most often need assistance from void mages on our side to break through. The Ascians apparently can, as well - at least the more powerful among them. Unukalhai and the Warriors of Darkness did, but all of them with assistance from the Ascians. Hydaelyn was able to send Minfilia to the WoD's home world, as well. That's pretty much the whole list, as we know it so far!

My first impression was that the voice belongs to one of the Twelve. The only ones whose souls were taken were those archons who prayed to the Twelve during the Bahamut calamity. Note that Lyse’s soul was not taken and that she was never actually an archon. That was her sister, Yda. (I can’t for the life of me find the timeline that says whether the Yda we see in the ARR opening cinematic is actually Yda or if it’s Lyse. Not that it matters, I suppose).

I’m probably wrong, because I don’t know every bit of lore. Just thought I’d share just in case someone can shoot me down or run with the idea.

There could be some credence to that possibility, though I believe it's been roughly determined that the real Yda was killed sometime before the point when the Archons first fought Gaius, and that it was at that point we first see Lyse assuming Yda's identity. If that is the case, then Lyse would have been the one to pray to the Twelve during the Calamity. Even if that's the case, it wouldn't be unlikely that Lyse could be soul-napped later on either.

They made a point in showing that Lyse’s Archon tattoo was just a glamour. We assumed its vanishing meant the glamour’s caster was dead, but what if there was more to it? It could be that the mark is tied to the soul calling somehow. So even if she does not end up going into a coma later on, I don’t think it is evidence against my theory.

Well, if the text the voice is speaking is a reference to the Tactics Warp Spell (and it being almost the same as the Tactics spell in all languages suggests that it is), that begs the question of what is being Warped and where they are being Warped to. Either something is coming through to Eorzea or people in Eorzea are being Warped somewhere else. Currently my money is on it being the Scions are being Warped somewhere else, just the person doing the Warping doesn't have the spell down completely yet. As in, it does one test run, and it does work correctly, so it tries again later and that still doesn't work. I would not be surprised if it's "cast" again in 4.5 and the spell works as intended this time...
