The key point is that FFXIV emphasises the need for balance. Too much light or darkness is not good, either way. The two concepts may be in conflict, but they are also co-dependent.
I accept the existence of Hydaelyn, Zodiark, and the Twelve. But I am also taking the liberty of inserting my own lore. It's a stretch, and I'm aware that there will be people who refuse me for it. But for about 90% of the people I roleplayed with, there had been no problems.

It's basically this... My character's God is a hidden "Thirteenth" deity. In an attempt to not be lore-intrusive, I made his influence in Eorzea as minor as I can manage. But ultimately, HE EXISTS and he is the sole patron of my character.
