Even the Dark Knight quests turn you into the good guy (with only a little bit of murder on the side). Heck, the Rouge quest line (the most thief-like class) has you only recover items and not steal.
Most jobs/classes don't even acknowledge the main story, so the Warrior of Light taking up pickpocketing would be irrelevant.
