People found a way to skip MSQ cutecenes

My best guess is that it's an "all or nothing" system that can't handle checking party completion status and whether to give a 'skippable' or 'non-skippable' version of the cutscene. If it's as simple as enter zone -> play cutscene and only one version of the cutscene exists in their system, they've had to switch out the previous programming for the auto-scrolling unskippable one and can't just send you to one or the other.

I particularly suspect this is the case because the 'old version' doesn't even exist in the cutscene viewer at the inn any more. It still auto-scrolls, although you can at least cancel playback instead of having to let it play all the way through.

Well the use is actually correct. To hack something is to break it down and understand how it works and then modify it to maximize or exploit its potential. What you're most likely referring to is cracking, specifically computers/networks through password cracking or utilizing exploits in their security. You're not wrong to use hacking in the context that you are since hacking has become synonymous with "cracking" and other means of IT intrusion, but you're wrong for calling it out.

I've seen this exploit a few times, tend to run the MSQ roulette nearly everyday since it's always been one of my favorites. Know that most of the community doesn't really care about the exploit since it's fairly unpopular content atm.

Easiest fix I can see to fix it is to just have any cutscene that was playing when you dc'd start over again when you load back into the game. Whether devs will do this or not is another matter, they might've washed their hands of it and want to let it be, the current state might be temporary till they are able to implement a more popular adjustment.
