The music that's in the game is extremely thematically appropriate to what the content essentially is (NM FATE spam) and IMO should not be touched.
I'd imagine this place doesn't use FF3's Eureka theme because this isn't actually Eureka; it's just a location named after it. (This is explained right in the opening storyline.) I imagine if we ever do get to go to the real thing, it will actually use the FF3 remix.
If there's anything we should have learned about the music in this game so far, it's that they loooooove their leitmotifs. A good chunk of the tracks in the OST are derived from tracks elsewhere in the OST. Hell, just about every piece of music you hear in a dungeon that isn't a generic battle theme is derived from something else, quite often the music from the world zone the dungeon is in.

The jingles that play at the start and end of a NM encounter are riffs from the FFIII Eureka theme at least.
I'm hoping that as Eureka is developed and hopefully expanded upon (Eureka Anemos as a name seems to imply that there could be more to it later) they might use the full FFIII theme in some form.
