Midgardsomr only died from the explosions of the Agrius while coiled around it, and he was relatively weak at the time. Has he not been coiled around it he would have probably actually survived.
Bahamut, on the other hand, would probably be able to eat the Agrius, seeing as the orb containing him that was not much bigger than him could be seen from the ground quiet clearly. Even if he couldn't like the Agrius is just a really big ship, a dedicated team of black mages could probably take it out.
Funny thing is, Midgardsormr mostly got his body destroyed because 'He did a dumb' because he underestimated how big the explosion of the Argrius when it crashed... or didn't care. It's kind of hard to say given I'm not 100% sure why Midgardsormr chose that particular point to get involved. Given all the other crap we know went on in the surrounding area throughout the history that Midgardsormr has been there, only when the Garlaens flew their ship over Mor Dhona that he got involved. Was there some significant threat the Garlaens presented? I still don't entirely understand and I'm not sure it has been fully explained.
The Agrius didn't actually take out Midgardsormr. Midgardsormr took out the Agrius, but got too busy gloating while coiled around it. The ceruleum tanks then exploded, taking ol' Middy with them. Why Midgardsormr intervened hasn't been explained; we do know that he is an agent of Hydaelyn, but why She would send him to fend off that particular Imperial invasion nobody knows yet.
... but, given the Agrius couldn't defeat Midgardsormr, it... probably couldn't take out Bahamut.

Also if the Agrius managed to be shot down by a living dragon (albeit the virtually immortal god-like progenitor of the dragons), then it would not have lasted long against an elder Primal (Also we didn't actually see the Agrius fire any of it's weapons in 1.0's opening cutscene - all we saw was hundreds and thousands of small arms fire from it (presumably from troops firing hand guns.. or gunblades).
Especially an elder Primal that was fueled by the hatred and anger of thousands of captured dragons and all that aether that Nael had been secretly channeling to Dalamud for months prior as part of Dalamud's descent (including sacrificinghisher own life to it).
And remember, the Agrius's modern sister ship the Gration had it's engines permanently frozen by a weakened Primal that merely was powered by a Crystal of Light - Bahamut in all his Calamitous, aether-empowered maniacal glory would have absolutely obliterated it. There really would not have been any contest.

He was part of the seal on Silvertear. There was a huge pool of aether under it's waters. This was why before that fight happened the beast tribes had a very difficult time summoning their gods. Even with crystals there wasn't enough free aether. That and remember what else is in the area. The Crystal tower which we all know now also needed boat loads of aether if it was going to help get the Cloud of Darkness into our world. After the seal was broken it became much easier for the beast tribes to summon because you no longer needed a Loloritto's bank account worth of crystals.I thought he intervened at that point because the ship was crossing through the Silvertear area, which Midgardsormr is sworn to protect per his pact with Hydaelyn? Bahamut would probably be able to use that brute force to just swat the Gration out of the sky without even noticing, though. So your point stands.
And the seal was broken due to Midgardsormr waking up and crashing the Agrius into Silvertear Lake. As in, the one time since his arrival in Hydaelyn that he took action, he broke the thing he was allegedly supposed to protect.
So I don't even know what he was thinking, be it "all according to plan" or "oops".

It's possible that Midgardsormr coiled around The Agrius knowing full well what fate would befall him in an effort to dampen the explosion. Given how differently time passes for dragons in this setting, recovering from his wounds would take a short amount of time through his perspective compared to the passing of time for mortals. Could Bahamut have taken on The Agrius? Maybe. Though given that he would be far less likely to make the same move as Midgardsormr, the fallout from the explosion would likely be even more devastating.
Well since the Garleans have been trying to find out how the Allagans controlled dragons let alone primals. Them going to Silvertear was probably a mix of our friends in black whispering stuff in their ear and of them trying to try something different after the massive explosion that happened at their base when they 1st tried to contact Dalamud. The seal according to an Ethy's video didn't break until both Midgardsormr and the Agrius crashed back down into the lake. Middy probably awoke because disrupting that high amount of aether could have had dangerous results in it's own.
Bahamut could have destoyed it but his rage was more of a obliterate everything type deal.
