Minfilia, it's not even close. I would sooner have Lyse as my permanent traveling companion for the next 10 years than have to endure anything more to do with Minfilia, easily the worst written character in the game who ruins every other character by her mere presence.

I can't stand the way that the story forcefully tried to portray her as a perfect, kind cinnamon roll, covering up her sins as if they didn't exist or were actually noble things. She made me not enjoy Shadowbringers as I should have.

I think there's only one character that genuinely got under my skin, and her name is Misija.
Her goals were something I could get behind at first, namely ensuring the Bozjan elites didn't rule over the vast majority of the working class with an ironclad fist like they did when she was younger, but her methods left much to be desired. Once she reveals that she allied herself with Gabranth and was only undercover in the Bozjan resistance, it felt like she was making up for time spent not kicking puppies. Kidnapping Mikoto for her Echo and forcing her into the same kind of pod Krile was shoved into so she could become a resonant, casually abusing Mikoto in front of everyone to cement that yes, she is 100% serious about betraying the Bozjan Resistance, and then forcibly tempering the vast majority of the Blades to drive the point even further home.
By the time you encounter her in Delumbrum Reginae she's already killed even more Bozjan soldiers, and the tempered Blades have been transformed into freakishly mutated fusions in a desperate bid to keep her oh-so impending whipping at bay, even going so far as transforming into Queen Gunnhildr herself to kill us. When we inevitably slap her silly and drag her butt to prison, she remains wholly unrepentant of her actions, despite having doomed people who once thought of her as a comrade to a fate worse than death, and abusing someone who not only was completely sympathetic to her plight, but forgave her and bore no ill will afterwards.
Then the climax to Zadnor has the gall to have Misija be the one to save the Bozjan Resistance from the Diabolos Armament's catastrophic meltdown.
I'd never been done with a character so fast in my life. I am genuinely glad she will never see Bajsaljen's vision for a restored Bozja come to fruition.
