Ninja hide had no counter save for Alert, which could only be used by a couple of classes and had a tiny range. Stealth in PvP in general is a bad idea, its a gankers move.

I personally enjoyed watching a NIN try to hide while in sight, then dashing out to their last location and using Detect to expose them. A Dex job could stealth, and all Dex jobs had Detect, even other NINs. And considering you couldn't stay hidden and cap a base or attack an objective, nor move at normal speed, I'd call that fair.

Ganking? Whatever. Stealth was no different than hiding behind one of the Allagan structure fragments or ruins on the maps and ambushing a passerby, something I've been on both the giving and receiving end of. The element of surprise has always been a powerful, strategic tool in battle.
