You do need to get access to the aether currents (the swirling pockets of air in the overworld) and do the aether current-granting quests (the red crystals) in every map. It's a pain, but you only have to do it once for each map. It's much better in Stormblood.
If you're having trouble, you might want to ask someone in your FC/a friend to fly you around to the aether currents.
If you're talking about the Aether Currents (the green swirly things you attuned to) -- and I think you are, because that's how they're displayed in the menu, right? -- then yes, you'll have to attune to a full set in every zone in order to fly. The only exception is Azys Lla, which has flying unlocked entirely by main story progression.

It's done that way to make you actually experience a zone before you're able to hop in, jump on a mount and skip the entire map to get to the one thing you want. If they gave you flying from the start then there's no real reason to have a fully fleshed out zone, now is there? It's also a gating feature that keeps you in the areas appropriate for you level and progress in the story.

In heavensward you will find that all of the aether currents you have to find are near the path that the msq sends you on or the paths you travel for the side story quests that unlock aether currents. They did that streamlining during the HW cycle. The stormblood currents do sometimes require some exploring to find just like the HW ones did initially. And all the quest related currents are either part of the MSQ or are marked with the blue + symbol. (This is also a major quality of life thing they did during heavensward. Initially there was no indication which quests gave currents so you would have to check the quest to see if a current was marked as a reward and a few used to be behind other quests so it is a lot easier than it was at the start of heavensward now.) Over all I feel like the way flying was done in FFXIV is a lot nicer than in some games (the current wow model for unlocking flying is pretty horrible for instance).

Honestly this is way better than WoW's 2 systems. Either pay gold and get it or (newer expansions) achievement grinds and some are locked behind raiding.
