More or less he took some time off to reflect. Nidhogg killed his family when he was a child and he lived only to revenge himself upon the wyrm for his loss; he became Nidhogg's mirror image. At the conclusion of the Dragonsong War, Estinien saw what becomes of those who let that hatred drive away everything good in their lives and refuse to ever let go of it. When Nidhogg died, he let the Azure Dragoon die with him and tried to move on with his life (starting with leaving flowers for Ysayle in Azys Lla).

He returns in Stormblood because Nidhogg's eyes are back in play. With some small part of Nidhogg active in the world, he resurrects the Azure Dragoon within himself, as well. There's a sort of bitter loneliness in him as he talks to the Gae Bolg warped by Nidhogg and still attuned to the Wyrm's power. With the eyes gone, Estinien can put the Azure Dragoon to rest, in a way, as well. Though Yoshida said he thinks of Estinien as a self-identified Scion of the Seventh Dawn - not an official member, not someone who comes to meetings, but someone who stays in the loop on their activities and will make a move if he thinks he can be of help they're lacking.

Yeah. Same dragon. Ilberd summoned Shinryu (basically just by harnessing everyone's desire that the Empire suffer and channeling it into a summoning ritual of, "The Calamity but worse please.") and Omega bound it before retreating into its own pocket dimension. The Empire finds the bound Shinryu and Zenos brings it back to Ala Mhigo to await his merging with it. If you watch the cutscenes again, you can see him get the call that Shinryu has been found while he's in Doma and he just leaves Yotsuyu to fend for herself.

He was the second-in-command of the XIVth Legion, which went rogue when Gaius invaded Eorzea. That all but guarantees Garlemald would just kill him if he tried to return, so he became a wandering vagabond instead. He still wants nothing more than to unravel the greatest technological secrets of the world and surpass the reputations of Cid Garlond and even the Allagan Empire. He tried following raw power with his little meter there, which led him to Crystal Tower, but that went sideways when they all went into the void to fight the Cloud of Darkness. Nero, despite his flaws, showed a number of selfless traits that almost got him killed in the World of Darkness, and Cid helped pull him out at the last second.

You see that same "MORE POWER! AHAHAHAHA!" sentiment when Omega first fires up. Nero isn't necessarily a bad guy, but there are certain thresholds where he just can't stop himself from doing what he can before he thinks about whether he should.

My favorite comparison so far is that he's Eorzea's Tim "The Toolman" Taylor. He can't reconcile his desire for more power with basic common sense, whether he's hooking up a death claw turbine to a blender or rigging the Warrior of Light up to a magitek repulsor lift not intended for organic matter or firing up Omega itself.

(An Aside: He seems to have read all of the books Omega was basing these monsters on, and bragged about his active imagination. I'm going to laugh so hard if he Stay Pufts us in the last turns.)

Story - Gameplay segregation so that you don't need to do calculations about gathering nodes and fishing holes and junk. Eorzea itself should be more than one timezone, really.
