Gathering and crafting can easily be botted, especially with how simple 2 star is now - you can do those with zero RNG abilities. Bots also join dungeons and PVP, where they of course perform terribly. They do indeed have a pretty big effect on endgame.

I'm assuming the end game as raiding in savage or roleplaying. For the first one, the bot can't do much to it (aside from automating the optimized rotation), so it doesn't matter.
For the second one, you probably need alot gil for it, but the best gil earning method can't be botted. Yes, gathering and crafting can be botted, but anything that can be botted is immediately not the best gil earning method because of oversupplying. For example, Everdeep was a great source of gil for quite some times because bot can't spearfish.
Personally I studied the capability of bot because that's the best way to earn gil (just do whatever they can't do). I can assure you that dungeon bot is most likely better than your average player in DF, except that they don't talk. PVP bot is a nuisance though, that I agree with.
